Yes it is about multiple roles. I forced to remove "Keymaster" role which is created by bbPress since I don't use bbPress anymore.
Also please note that "Keymaster" role does not appear in adminimize.

bbPress leave the roles after deactivation, not really fine, but the current status. The new version ignore this, if you do not activate the Multiple Role option.
Pls try to edit the snippets of Code Snippets plugin once you had hidden the item of Code Snippets.
Once navigate away from the Adminimize settings page. Cannot find Adminimize.
That did it for me!
After replacing the plug-in, I didn't have to do a thing.
It reverted to the state is was in before.

Thx, it works great! Indeed, the default setting reverts the situation back to the previous version of the plugin. So for me, it fixes back the wordpress menu. Small notice: for the "author" users, the interface went from red to black. It'd be nice to reverse that too :)

Now, to be entirely honest, I think there is still a bug (dating from previous version of your plugin). I think it might not affect all users of your plugin, but for me, there is a problem of "column" shifting. In the picture below,

The column "author" (auteur in french) actually corresponds to the "admin" role.
The column "contributor" (contributeur in french) actually corresponds to the "author" role.
And the column "editor" (éditeur in french) actually corresponds to the "contributor" role.
... I've never checked what the other columns correspond to (I guess there is a mess caused by bbpress). I'm sorry I cannot test further; my site is online and active, it's hard for me to deactivate bbpress without causing a mess...

have you update the settings of Adminimize, you should also have the checkboxes on the new roles, not empty column?

I can always edit Code Snippets, no problems. Also if I hide the items from the menu. It is only hiding, no changes on roles, capabilities.
Also I found always the Adminimize settings page, no problems.

I've just noticed a problem with 1.10.1-alpha. Installing it deleted all it's settings. I hadn't noticed this at first because I'd already been messing about with deleting all settings when trying to fix the issue with 1.10.0 but I've just tried it out on another site.
I deleted 1.10.0, making sure that I did not use the Uninstall option on the settings page of Adminimize. Then I installed 1.10.1-alpha but all the settings were lost. No real problem in this case because it's only a test site.
I don't know if this would happen if I'd been able to upgrade instead of uninstall and reinstall.

I hid some items in the Menu Options section. When I go to the Adminimize settings page, it is supposed to ignore those settings and show all hidden menu items, but it doesn't. Here is a screenshot. The hidden menu items do not show.
So I thought I would just unhide them and get to them that way. Except those items are no longer in the list, and I can't unhide them. Notice how there is no checkboxes for Appearance, Plugins, Users, etc. in this screenshot. All of the items hidden from the menu earlier are now missing from the list.
Please help. I'd like to keep these items hidden, but still be able to get to them when I need to.

Please add here your url to the Adminimize settings page, like wp-admin/options-general.php?page=Adminimize%2Fadminimize.php.
The new version have a new area, "Plugin Settings", but currently only in the version there I link above. In this area, the first entry "
Support Multiple Roles".
It's two separate single installations
OK, the key of the field, in this the plugin save the settings is always the same. Normally you should not have problems with other versions, updates of the plugin.
